哥斯拉掉入三原山之后，日本过了5年平安的日子，但是自卫队为了以防万一，打算以哥斯拉的细胞为成分制造对抗哥斯拉的武器"抗核细菌"(ANB)，以及将之前与哥斯拉对战时被摧毁的超级武器"Super_X"改造成为"Super X2"，此时哥斯拉在三原山里居然又开始活动，使得日本关东地区地震不断，并且使得白神博士将自己女儿细胞跟玫瑰细胞混合的植物死亡，于是白神博士便加入ANB计划，同时他将哥斯拉细胞与女儿细胞跟玫瑰细胞混合的植物结合制造了不死植物碧奥兰蒂，但是在一次的事件当中碧奥兰蒂被释放出来并且在芦之湖巨大化。此时三原山爆炸，哥斯拉再度出现，自卫队无法阻挡哥斯拉 往东京方向移动，后来出动了"Super X2"使哥斯拉改变移动方向，但是在哥斯拉不间断的攻击之下"Super X2也败下阵来，但是没有想到哥斯拉此时却朝着碧奥兰蒂的所在地移动.....
